Can I do the Cherrapunji tour in one day from Shillong?

Yes, a day trip is possible but it will be a long day. You can either do the general sightseeing (waterfalls, caves) or the Double Decker trek in one day. It is not possible to do both in a single day trip from Shillong as the trek itself requires a full day.
